Extends pkgs/cold-store-reaper (v1: PR #923) with the next three build steps from the cold-store design.

1. sync-manifest

Pushes the local SQLite manifest (objects, bundles, members, transfer_ledger, meta) to the Cloudflare D1 database cold-store-manifest via the D1 REST query API, as batched idempotent upserts (INSERT … ON CONFLICT(<pk>) DO UPDATE, primary keys read from schema.sql via PRAGMA). Token from CLOUDFLARE_API_TOKEN env only; account/db ids from env overrides, state.json, or the built-in defaults. --dry-run prints per-table row/statement counts and contacts nothing. Non-200 / success:false fails with a clear error; partial runs resume by re-running (upserts).

2. DB-backup class (design section 5)

  • ensure-folders also creates supabase/, turso/, d1/ under the app-owned db-backups/ (idempotent, IDs in state.json).
  • put-backup <db> <file>: unbundled upload as <db>-<YYYYMMDDTHHMMSSZ>-<basename>, backup-upload ledger row, prints the Drive file id.
  • list-backups [--db <db>]: newest first.
  • Retention enforcement (30/12/12, trash-not-delete) is explicitly out of scope and noted as pending in the README.

3. Rehydrator Worker (worker/)

  • GET /health (no auth); GET /fetch/<sha256> with Authorization: Bearer <REHYDRATOR_API_KEY> (401 without).
  • D1 binding MANIFEST lookup objects→members→bundles; BundleFlight Durable Object keyed by bundle id single-flights concurrent pulls, caches the Google access token in DO storage, Range-pulls exactly one zstd frame from Drive, decompresses, sha256-verifies — 404 unknown sha, 502 on any Drive/decode/hash failure, never serves unverified bytes.
  • zstd decoding vendored via fzstd (pure JS), bundled by esbuild into the single self-contained worker/dist/worker.js (force-added past **/dist; node --check clean). wrangler.toml.example documents bindings for the operator's API-driven deploy.
  • Local proof (npm test): packs a real bundle with the Python reaper, decodes a member frame (non-zero offset) with src/decoder.js — the identical module bundled into dist — and asserts the sha256.

Tests

python3 -m unittest discover -s pkgs/cold-store-reaper/tests — 16 tests, all passing:

  • v1 suite (7) unchanged except the ensure-folders count 4→7 for the new backup subfolders.
  • New: fake-D1 sync (dry-run counts contact nothing; upsert SQL shape/auth/path; HTTP-500 and missing-token errors), backups (subfolders created once, dated naming, folder routing, ledger row, newest-first listing), and the worker decoder proof (skips cleanly when node/node_modules are absent).
  • Fake Drive extended with file listings + monotonic createdTime. No real Google/Cloudflare calls anywhere.

Formatters run as in v1 (ruff format, biome, prettier); treefmt now excludes the esbuild dist output (generated artifact, same treatment as package-lock.json).

sync-manifest pushes the local SQLite manifest (objects, bundles,
members, transfer_ledger, meta) to the Cloudflare D1 database
cold-store-manifest via the D1 REST query API, as batched idempotent
upserts keyed by each table's primary key from schema.sql. Token from
CLOUDFLARE_API_TOKEN env only; --dry-run prints statement counts.

DB backups (design section 5): ensure-folders now also creates
supabase/, turso/, d1/ under db-backups/; put-backup uploads one dump
unbundled with a dated name and a backup-upload ledger row;
list-backups lists newest-first. Retention enforcement still pending.
…oder proof

Extends the fake Drive (file listings with createdTime) and adds a
stubbed D1 REST server: dry-run counts contact nothing, upsert SQL
shape + auth + path asserted, HTTP-500 and missing-token paths.
Backup tests cover subfolder creation, dated naming, folder routing,
ledger rows, newest-first listing. TestWorkerDecoder runs the worker's
node proof when node + node_modules are present (skips otherwise).
The v1 folder-count assertion moves 4 -> 7 for the new subfolders.
GET /fetch/<sha256> (Bearer REHYDRATOR_API_KEY) looks the object up in
the D1 MANIFEST binding, then a BundleFlight Durable Object (one per
bundle) single-flights the pull: Google refresh-token exchange cached
in DO storage, Drive Range GET of exactly the member's zstd frame,
fzstd decompression, sha256 verify before serving — 404 unknown sha,
401 unauthenticated, 502 on any Drive/decode/hash failure, bytes never
returned unverified. GET /health is unauthenticated.

zstd decoding is vendored via fzstd (pure JS) bundled by esbuild into
the single self-contained dist/worker.js (force-added past the repo's
**/dist ignore, as this artifact is the deployable). src/decoder.js is
the one decoder module; test/run-local-proof.mjs packs a real bundle
with the Python reaper and decodes a member frame with that module.
wrangler.toml.example documents the bindings for the API-driven deploy.
Documents sync-manifest (token handling, overrides, dry-run), the
DB-backup commands with retention explicitly noted as NOT enforced
yet, and pointers to the worker. Also treefmt: exclude the worker's
esbuild dist output from formatting.

The cold-store CLI now manages unbundled database backups and synchronizes local manifest tables to D1. A new Cloudflare Worker retrieves bundled objects through the manifest, decompresses them, and verifies their hashes before returning them.

Changes: Cold-store backups and rehydration

Layer / File(s) Summary
Database backup operations
pkgs/cold-store-reaper/cold_store.py, pkgs/cold-store-reaper/tests/test_cold_store.py
The CLI creates database-specific Drive folders, uploads timestamped unbundled dumps, records upload ledger entries, and lists backups by creation time. Tests cover folder setup, uploads, validation, and listing.
D1 manifest synchronization
pkgs/cold-store-reaper/cold_store.py, pkgs/cold-store-reaper/tests/test_cold_store.py, pkgs/cold-store-reaper/README.md
The CLI builds batched parameterized upserts from local SQLite table metadata and sends them to D1. Dry-run reports counts without D1 requests. Tests cover authenticated requests, upsert statements, missing tokens, and HTTP errors.
Worker object retrieval
pkgs/cold-store-reaper/worker/*, pkgs/cold-store-reaper/tests/test_cold_store.py, pkgs/cold-store-reaper/cold_store.py, treefmt.toml
The Worker looks up verified bundle metadata in D1, fetches the frame from Drive, decompresses it, and verifies the plaintext hash. Package scripts, a local decoding proof, deployment configuration, and Worker documentation are added.

Resolve the D1 batching failure before merging: ordinary manifests cannot synchronize successfully. Fresh deployment setup, backup listing completeness, and Worker handling of oversized objects and rotated credentials also need correction. The identified failures are recoverable, with no established data loss or authorization bypass.

P1 Badge Size sync batches by D1's bound-parameter limit

Once the manifest contains 13 objects or 11 bundles, a generated statement exceeds D1's limit of 100 bound parameters per query: objects have eight columns and bundles have ten, but batches allow 50 rows regardless of column count. This makes sync-manifest fail on small, normal archives, and rerunning cannot resume past the offending statement. I reproduced the 13-object case with SQLite's variable limit set to 100: the generated 104-parameter statement fails with too many SQL variables. Derive each table's batch size from its column count.

P2 Badge Keep rehydration within the Durable Object memory limit

For an archived object larger than 128 MB, this decoder materializes the entire plaintext in memory alongside the compressed frame. The existing pack and upload paths impose no per-object size limit, but Cloudflare limits Worker/DO isolates to 128 MB, so successfully archived large files cannot be retrieved through this endpoint even when Drive correctly returns the requested range. Use bounded-memory decoding and hash verification with staging, or enforce an explicit supported size limit before objects enter this retrieval path.

P2 Badge Follow pagination when listing database backups

When a database folder has more than one page of backups, list-backups silently returns only the first page. The request excludes nextPageToken from fields, and the response handling never follows it. Drive's files.list documentation requires fetching additional pages when that token is present; pageSize=1000 is only a maximum page size, not a complete-list guarantee. Since retention is explicitly unimplemented, backups can accumulate beyond this limit and older recovery points disappear from the catalogue. Request the token and continue fetching until it is absent.

Clear the Cloudflare ID overrides in the sync test environment.

test_sync_posts_idempotent_upserts patches os.environ with only CLOUDFLARE_API_TOKEN and does not clear the existing environment. If the runner exports COLD_STORE_CF_ACCOUNT_ID or COLD_STORE_CF_D1_DATABASE_ID, sync_manifest uses those values. The test still expects DEFAULT_CF_ACCOUNT_ID and DEFAULT_CF_D1_DATABASE_ID in the request path, so the path assertion fails. The sync code is correct in this case. The test relies on an unset environment that it does not enforce.

Set the test environment explicitly. Remove the two ID overrides, then add the token:

test_sync_http_error_is_clear at line 563 uses the same token-only patch. It does not assert the IDs, so it does not fail today. Apply the same environment setup there if you want the two sync tests to match.

🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Stop the first bundle upload from depending on the backup-folder setup.

ensure_folders() now also creates or looks up the db-backups/<db> folder for each entry in BACKUP_DBS. The loop runs before save_state(). On a fresh state, _folder_id("bundles") calls ensure_folders() because the bundles key is missing. If Drive rejects any backup-folder lookup or creation, ensure_folders() raises. The bundles folder ID is not saved, and upload() stops before _resumable_upload() runs. The bundle is not transferred.

The base revision did not have this coupling. Its ensure_folders() created only the root and SUBFOLDERS. Under the same fresh-state condition, the first bundle upload did not depend on the db-backups/<db> folders.

Create the backup folders only when a backup command needs them. For example, make put_backup() and list_backups() ensure only db-backups/<db>, or make _folder_id() ensure only the requested key. Do not let an unrelated backup folder failure block upload().

Update ensure_folders and the backup-folder lookup flow so creating or finding

pkgs/cold-store-reaper/cold_store.py:749-757
🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Read the manifest tables in one transaction during sync.

build_sync_statements reads each table in a separate autocommit SELECT, in the order objects, bundles, members. pack commits its bundles, objects, and members rows together. A pack that commits between these reads gives the sync run a split view. The members read can include a row for an object that the objects read did not include. Nothing in the repository serializes pack with sync-manifest.

Two consequences follow from this split:

  • If D1 enforces foreign keys, the members upsert fails with a foreign key error. sync_manifest then raises ColdStoreError and stops. The statements sent before the failure stay applied. The error is visible, and a re-run repairs the state.
  • The Worker lookup joins objects, members, and bundles. A member row without an objects row returns 404 "unknown object". This can persist until a later successful sync. It needs a bundle already marked verified in D1 during the same window.

Wrap the per-table reads in one explicit read transaction (for example, BEGIN before the first SELECT and a rollback after the last one). Then all reads use one snapshot.

Impact

The window needs a pack to commit during a sync run. Both commands are manual, so the trigger is rare. The failure is visible, and re-running sync-manifest restores consistency.

Minor · Print or persist the Drive file ID before the ledger write, or check… · cold_store.py:663-668

pkgs/cold-store-reaper/cold_store.py:663-668
🗄️ Data Integrity & Integration | 🟡 Minor | ⚖️ Poor tradeoff

Print or persist the Drive file ID before the ledger write, or check list-backups before retrying.

In put_backup, the dump uploads first. The backup-upload ledger row is written afterward. If ledger_add raises, the exception propagates before the CLI prints the file ID. The Drive file exists but has no ledger row and no ID is shown. A manual retry calls _resumable_upload again and creates a second Drive file with the same dump content.

The name uses second-resolution timestamps. A retry in the same second gets an identical name. A retry in a later second gets a different dated name. Either way, a duplicate is created.

No code in the repository detects or reconciles this. list-backups shows the earlier file, but the operator must find it manually. Retention is not implemented, so duplicates accumulate until pruned by hand.

A code-level fix, such as storing the ID or making the name idempotent, changes the backup contract. That needs a design decision, so this comment proposes no edit.

Minor · Select nextPageToken and read every backup page in list_backups. · cold_store.py:689-698

pkgs/cold-store-reaper/cold_store.py:689-698
🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Select nextPageToken and read every backup page in list_backups.

list_backups sends one Drive files.list request per database with pageSize set to 1000. It reads only files and never reads nextPageToken. A database folder with more than 1,000 non-trashed backups returns only its first 1,000 backups in createdTime desc order. The older backups are then missing from list-backups output, although they still exist in Drive.

The fields selector limits the response to the listed members. nextPageToken is a top-level member, not part of files(...). The page-traversal loop therefore reads no token unless the selector includes it. Add nextPageToken to the selector, then loop over pages.

Minor · Evict the cached Google access token after Drive returns 401. · index.js:100-103

pkgs/cold-store-reaper/worker/src/index.js:100-103
🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Evict the cached Google access token after Drive returns 401.

accessToken() reuses google_token until expires_at_ms is within 60 seconds of expiry. It does not check whether Drive still accepts the token. Revoking the previous refresh grant also revokes its associated access tokens. After that revocation, Drive can reject the cached token before it expires. rehydrate() maps that response to 502 and leaves google_token in storage. Later requests reuse the same token and fail the same way until the cache reaches expiry.

The cached token persists in Durable Object storage across instance restarts and code deployments. A new GOOGLE_REFRESH_TOKEN therefore cannot take effect until the cached entry is cleared. If the instance still holds the old env value, the retry exchange can fail, and the existing 502 path applies. Recovery then depends on the instance receiving the new secret.

Evicting the cache on a 401 and retrying once lets a fresh exchange replace the rejected token. The retry runs at most twice per request.

Minor · Bound member size before the Worker fetches a frame. · index.js:137-150

pkgs/cold-store-reaper/worker/src/index.js:137-150
🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Bound member size before the Worker fetches a frame.

pack accepts a member of any size. rehydrate then holds the full compressed frame and the full decompressed plaintext in memory before it returns any bytes. A member above the Workers isolate memory limit can fail the request. The Worker needs a size check before the Drive request.

The check uses size, the plaintext size that pack records for the object. It bounds the compressed frame_length and the plaintext together, so both fit under the limit with headroom for the hash input. The check does not depend on the length comparison after the response is buffered, because that comparison runs after the memory is already allocated.

Suggested fix
 const FETCH_ROUTE = /^\/fetch\/([0-9a-fA-F]{64})$/;
+// Worker memory budget per member. rehydrate holds the compressed frame and the
+// decompressed plaintext at the same time. Keep their sum well below the 128 MB
+// isolate limit. The value is a design choice; adjust it within that budget.
+const MAX_REHYDRATE_BYTES = 64 * 1024 * 1024;
   async rehydrate(job) {
-    const { drive_file_id, offset, frame_length, sha256, bundle_id } = job;
+    const { drive_file_id, offset, frame_length, sha256, bundle_id, size } = job;
+    if (frame_length + size > MAX_REHYDRATE_BYTES) {
+      throw new HttpError(
+        413,
+ `object exceeds the rehydrate size limit of ${MAX_REHYDRATE_BYTES} bytes`,
+      );
+    }
     const token = await this.accessToken();

The check runs before accessToken() and the Drive request, so an oversized object causes no Google call. The HttpError path returns the status and message to the caller. Members under the limit follow the same path as before. The limit applies only in the Worker. pack and the CLI fetch path do not change.

Stream manifest rows in bounded batches instead of loading each table into memory.

build_sync_statements calls fetchall() on each manifest table. It then keeps every generated statement and parameter list until it returns. sync_manifest calls this method before the dry_run check, so --dry-run pays the same memory cost as a normal sync. Peak memory grows with the total row count of the manifest tables, including transfer_ledger, which is never pruned. D1_SYNC_BATCH_ROWS limits the size of each HTTP request. It does not limit process memory. Whether this exhausts memory depends on production row counts and the memory limit of the process, which this repository does not define.

Use this remedy:

  • Read each table through a cursor. Fetch at most D1_SYNC_BATCH_ROWS rows per batch. Build and send one statement per batch. Keep D1_SYNC_BATCH_ROWS as the row cap, and keep each statement within the D1 bound-parameter limit. Do not replace either limit with a new fixed row size.
  • Make --dry-run compute totals with a count(*) query for each table. Do not read rows or build statements in dry-run mode.
  • Compute normal-mode totals (rows and statements per table) from the statements actually sent. Increase the counts as each statement is sent. Do not reuse the dry-run count(*) values for a normal run.
  • State in the dry-run output or documentation that dry-run totals are a point-in-time estimate. Concurrent writes can make a later normal run send different totals.

Add a parent check for each backup database folder.

test_ensure_folders_creates_backup_subfolders_once checks the returned keys, the repeated IDs, and the folder count. It does not check where each folder is created. The routing test compares the uploaded file's parent with the ID returned by ensure_folders. That ID is the same whether the folder sits under db-backups or under the root, so that assertion does not detect a wrong parent either. The current production code creates each database folder under db-backups, so this is a coverage gap, not a current functional defect. Adding the check below would catch a future change that creates these folders under the root.

Suggested test assertion
         first = self.store.ensure_folders()

Add tests for the Worker request path in src/index.js.

worker/test/run-local-proof.mjs is the only file in worker/test. It imports only decompressFrame from ../src/decoder.js. The test script in worker/package.json runs only this file. The Python suite reaches it through TestWorkerDecoder. No test imports src/index.js, so a regression in BundleFlight or the default fetch export would not fail any test.

Add a test that imports src/index.js and calls the default fetch(request, env) export with mocked env bindings. Assert the status code and response body for a valid request and for a rejected request.

The decoder proof is scoped to the decoder, and its header comment says so. The gap is missing Worker request coverage, not a false claim in the proof.

Cap each D1 sync statement by bound-parameter count.

build_sync_statements sizes each upsert by row count only. Each row adds len(cols) bound parameters, so a full chunk can exceed the D1 per-query limit of 100 bound parameters. D1 rejects the statement, and sync_manifest stops with ColdStoreError. Tables after the failing table are not published.

The failing sizes follow from schema.sql:

  • objects has 8 columns. A chunk of 13 or more rows sends 104 or more parameters.
  • bundles has 11 columns. A chunk of 10 or more rows sends 110 or more parameters.
  • members has 4 columns. A chunk of 26 or more rows sends 104 or more parameters.

objects syncs first, so a manifest with 13 or more objects rows stops the whole sync before bundles is sent.

Add a schema setup step before the D1 sync and fetch steps.

On a new D1 database, the documented steps cannot succeed. sync-manifest sends only INSERT ... ON CONFLICT upserts to D1, and it never creates the tables. The Worker's /fetch query also reads those tables, and it has no error handling. The Worker README says that before the first sync, every /fetch/<sha> returns a 404. With no tables, the query throws instead, so the documented 404 does not occur.

Apply pkgs/cold-store-reaper/schema.sql to the cold-store-manifest D1 database before running sync-manifest. The schema uses CREATE TABLE IF NOT EXISTS and CREATE INDEX IF NOT EXISTS, so reapplying it is safe. Add this step to the deploy section in pkgs/cold-store-reaper/worker/README.md and to the sync section in pkgs/cold-store-reaper/README.md. Also correct the pre-sync 404 statement so it applies only after the schema exists.

Review comment at @pkgs/cold-store-reaper/worker/README.md around lines 65 - 70:
Add a schema setup step to the deploy instructions in the Worker README and the
sync instructions in the package README: apply schema.sql to the
cold-store-manifest D1 database before running sync-manifest. Update the
pre-sync 404 statement in the Worker README to make clear that it applies only
after the schema has been created.
